Whenever an application is setup data will be updated on the registry, is it possible to compare the before / after for the change ?

You can run a tool such as Process Monitor launch the installation, once completed, stop the tool and then review everything it did during the install.
nother option is to export the registry to a text file before, then again after, and compare the 2 files.

Besides the registry, folders are involved too. Any suggestions on this to monitor the before / after change on folders / directories?

It's been quite a while but I do believe Process Monitor log everything a setup/program does. I mean everything! the amount of data collected can be overwhelming.
